Faxing out and back in

We have our FaxFinder integrated with our Shortel system. We recently upgraded our FaxFinder server to 3.0.4.1 Before we were on 1.something. We can still fax out individual faxes and receive individual faxes. However We seem to have lost the ability to fax out and back in when faxing ourself. Before I could watch the fax status and see an incoming and outgoing fax (taking up two SIP trunks) when faxing ourself. Now I just see the outgoing and it never seems to make it back in. Is there a new configuration that needs to be set?
